Abstract
The methods to construct the distance-based phylogenetic tree include UPGMA, WPGMA, NJ, ME, FM and their extended algorithms. UPGMA and WPGMA algorithms need strong hypothesis, which is that the evolutionary rate needs to be constant (molecular clock hypothesis). So they are not often used now. Traditional ME and FM are time-consuming when the number of species is large. NJ is a better choice and can get an accurate result in a reasonable time, but the limitation is that the root can’t be determined. Therefore, we introduced the outgroup, and use the ensemble algorithm, FastME (http://www.atgc-montpellier.fr/fastme/) based on BioNJ, and the outgroup to do the phylogenetic analysis for plant families. I will introduce them in detail.
